Wideband with stock ECU
Im currently looking at getting/installing one of AEMs wideband gauges. What Im unsure of is will it cause any issue with my stock ECU if I remove the OEM narrowband O2 sensor and replace it with the AEM wideband one? I also plan on switching to a Megasquirt system within the next 6 months or so and allready know it will be compatable with that, but will it run the stock ECU in the meantime?

I doubt you want to put your wideband sensor in the stock location unless you want it to burn out very quickly. It is advised to place the sensor further downstream to increase sensor lifespan.

In theory, the stock narrowband is there to provide feedback for closed loop operation at partial loads for improved efficiency. In reality, your sensor has probably never been replaced and probably stopped working correctly sometime during the Bush 1 administration. Removing it all together will probably not effect anything.
All that said, the proper way to do this is to have a good working narrowband sensor and then add a 2nd O2 bung and put the wideband in there. It's really not too expensive to have an exhaust shop weld another bung in there.

What Chris said is absolutely right. The feedback portion of it makes very VERY little changes.
If you do have a bung welded in, use an old sensor for a plug. I've never had any luck with the plugs where the sensors themselves rarely get gauled and seized in there.

Ill keep all this in mind. Since Id be relocaing the wideband sensor a bit further downstream, would it be possible to use the stock location for a EGT probe?

If you're going to put in EGT's you might as well do it right and measure each rotor independently, before the turbo. I don't consider myself and expert by any means, but from what I've seen there is also a dramatic difference in the physical size of EGT sensor/bungs and your AFR sensor/bungs.

I only have a NA motor so no before turbo for me. I'll probably just put in a stick o2 in the factory location. I just plan on putting in a full Racing Beat exhaust and header, and then install a megasquirt so Im trying to plan out as much stuff in advance as I can.

Like Fenda said, do a dual channel EGT. One in each primary.
