Powermod EMS still uses the stock ecu.
http://www.dnamotorsport.com/PowerMod/PowerMod.html discription mentions how it won't lose tune if you flash your ecu and how it intercepts from the ecu then sends data based on its tune to the engine. Sounds interesting though.
