I have been searching for a while on this one. Every thread that I have read that mentions the differences of S4 and S5 engines only state that the intakes are different and if it has EGR it is S4. The only thing I have found to help determine which series a shortblock is that the spark plugs aren't located the same on S4 and S5 rotor housings. Mazda moved them on the S5, but I can't find an info on how they moved them (measurements). Does anyone have anything else?

Coolant temp sensor is different, has a bannana plug on S4 and spade on S5, also there is an indentation in the front cover for the S5 waterpump.
The clutch fan has more blades on the S5, I think 8 S4 10 S5.
If the injectors are on it, S4 has square top injectors, with EV-1 connectors, S5 has more of a rounded shape to the connector.

Nice link.
Rotary Rocket did mention a "short block"
N/A or Turbo though?

I have just been trying to figure out if the motor has been replaced in my T2. I already knew how to tell motors apart by the bolt on stuff, but didn't know about the block parts. Thanks for the great link Ted.
