Default window problems

I got my car back from a body shop (used to be friends of mine, long story but basically they're not friends anymore because they royally screwed me over on my car, ruined the core support, lost pieces, stolen stereo, on top of everything else the paint job looks like shit and the only reason they finished it in 6 months is because I was all over them everyday after I returned from deployment, they're just real dirtbags).

Anyway, they had the doors off so they could paint the jambs and everything. They had the door wiring harness connectors covered when they painted, but I'm not sure if they were covered the whole time. My list of problems is below...

-Driver window is intermittent. Sometimes it will work, and just a little later it won't work at all. And it can be 5 minutes after you roll it up/down or 5 days, there is no rhyme or reason to it.

-Passenger window won't work at all. It worked the first day I hooked up the controllers, but hasn't since.

-power mirrors won't work at all. I did replace the stock mirrors with Ganadors, but I hooked all the wiring up before/while installing them.

-power locks won't work. Before, when locking/unlocking the driver's door, it would do the same for the passenger side. I never really checked to see if that's how all FDs were set up. And my linkage to the inner handle is broken anyway (something else they broke), so it's hard telling.

So what I'm thinking is maybe paint and/or clearcoat got into the connectors, or maybe the passenger side motor is burned out (haven't tested the motors yet) and the driver's side has messed up wiring somehow. I have checked the fuses and they're all good. I've swapped out window controllers with my roommate's FD and they don't work either, so I'm fairly certain it's not that. I'll probably check the motors, then if that doesn't produce positive results I'll pull the fenders so I can get to the connectors and make sure they aren't messed up. Oh, the rubber boot on the passenger side connector isn't pressed on all the way, I'm wondering if that could be part of the problem.

Any ideas? Does the FD have a body control module? I've been looking in the FSM but no luck yet.
