It is a cool idea... I think it would be simpler to use the stock ECU and harness and then use the stock throttle sensor and throttle body.
Other options would require custom fabrication.
You should research the Renesis intake system, there are two VDI valves and the 6-PI.
If it were me, I think I would leave the ports alone and clean up rough edges. I never saw any conclusive proof that porting a renesis helped the power significantly over what a stock-port with a better fuel tune can do.
